Did you miss the bit where Canton finally sealed the Doctor in and they discussed the reason for the deceit?

The Silence are everywhere controlling everyone that matters through subliminal instructions. Ergo they needed to be tricked into thinking Canton was on side and dealing with their biggest threat.
